To reach the Gerudo Secret shop you must travel through the underground waterway until you see a rock wall. Destroy the rock wall, and then another one. At the end it will appear as if there is nothing of interest. Instead of going back use Ascend at the end of the passage to travel through the ceiling and into the Gerudo Secret Shop!
